How are your door hinges? open the door grab the bottom of the door and try to move it up, Any play and your hinge bushings are shot. They affect door alignment,I had that same problem BAD, imroved when i replaced my GP's shot hinges with some rebuilt ones off of a 4dr Regal. A little more adjustment and they should be good! Now the passenger side door awaits :|

You may not have a problem - new weatherstripping can cause that, it's normal. In my wagon, it was all I could do to close the doors for, I don't know, maybe a week after installing the new weatherstripping. But they evenutally flattened out and work fine, just like the manufacturer - Metro, I think - said.

Of course the wagon doors have a frame all the way around. I don't know if that would cause problems with your windows, but if you can close the doors with the windows rolled up, do that and leave them closed as long as you can.

I thought about that but I have new weather stripping on the other side and its perfect. Lines up good and seals great.

I have brand new bushings and the door lines up perfect to the rest of the car and theres no sag when I open it. Im gonna tinker around with it tonight so hopefully im back with an answer because this is really irritating the sh*t out of me

Problem solved! Turns out the previous owner ground down a mounting stud that went from the window to main track mount. Its the stud right under the rear stud that the actual horizontal track mounts to.....hard to explain. Anyway I had a spare window out in the shed so I dropped that one in. Its not perfect but miles ahead of where the old one was.
