I dropped my engine in with the headers & hung my exhaust. I bought the metal gaskets & installed them but I can still see where the pipe from the headers collectors & the exhaust pipes side are not sealing together. The flanges are starting to bow from me trying to tighten them so much. What can i do to get these things to match up & seal properly?

get some cheep gaskets from autozone and sandwich them or just flat out get rid of the steel ones

I assume you bought the aluminum gaskets? I'd loosen the collector bolts back up and snug them up in increments so they tighten evenly. Are your intermediate pipes binding the collectors at an angle or anything (like forcing them downward)?
This may sound stupid, but just how do you have the collector gaskets installed? Where are they not sealing since you can see where the problem is? The more we know, the easier it will be to find a solution.
