inner fender alignment

ok i had my car apart, all the front disassemlbed i went to try to install inner fenders on car with fenders on them. it seems like the inner fender will line up to the doo but then it will be about 2.0 inches from the core support, has anybody had this problem? also is there a spot i should start
aligning align to the door then cor support? i spent about 4 hrs one day last week trying to align it i didnt have succes any help
