So today we finally got rain today and I went to go see if I had finally gotten the leaks fixed in the Malibu. I still have a little leak on the drivers door seals but I think that's due to an alignment issue, and it is so small I ain't to worried. The passenger side though looks like its leaking from where the heater box meets the firewall. Leaks less if i am driving it cause the water doesn't pool, but I still wanna fix it. Ideas on how to fix the leaks?

I would first try removing the screen and check for a plugged drain. You could use a coat hanger and a garden hose to make sure the drain is clear. You may end up having to loosen up and possibly remove the air/heater box and reseal the surface (where it bolts to the firewall) using 3M strip caulk..good stuff.
I know leaks can drive you crazy. Sometimes body seams can also be the cause of leaks, besides a badly sealed windshield, rust under the wide stainless trim at the base of the windshield, rust hole(s) in the windshield frame area.
You may have to use a hose to help isolate where your particular leak is coming from.
The airbox is a common leak point on these cars.

Agree on the drain and airbox seal. But for a real eye opener, remove the windshield reveal molding, clean the channels with a brush and soapy water, then blow air at the inside of the glass with a shop vac or compressor. Any leak will show up like a bubble machine. I couldn't believe all the leaks I had!

Yeah I think it's the heater box. The drivers side i am pretty sure it is still coming from where the door and body meet. But when it warms up I will check the above mentioned areas.

I also say its the drain in the air box. Take the screen out and clean out the drain slot in the very bottom. Mine leaked like that too, until I cleaned the 1" of much in the bottom of the box out.
