i converted from a gm si unit to a gm cs unit in cs wiring harness i used (L) and connected to brown car harness which is ignition switch activated .the red wire of car harness i just cut it off. on the (s) connection i ran it to hot wire of alternator is this correct??????? positive and alt getting really hot

NOPE, you need to connect L to 12 volts switched or F if you are using a idiot light or a resistor and S to either the 12 volt side of the horn relay or the starter.

S = a heavy gauge wire to the battery supply (horn relay)
F = not used
L = a small gauge wire that comes from the idiot light and energizes the alternator
P = not used
