Because they wired it differently.
 
The brake pedal light switch is wired to the turn signal assembly in the steering column. It uses the Hazard Lights circuit to power the both brake lights same as the hazards do. When the "high mount" 3rd brake light was added, they ran another wire directly off the brake pedal switch, right to the 3rd light separately from the other brake/tail lights. No one remembers to do that so they just tie it in to the rear brake light wires, and have problems. If you run the extra wire, you should be golden, so yeah, you are correct. The easy way out is to just use the logic box and keep the wiring simple.
 
It has been confirmed.......

It works, I think that I can see a little "dimming" when a turnsignal is on but it is very hard to notice. When I go with all LED it wont matter.

I spent $2.99 at Radioshack. The wire and the soilder was free. I had left over.

That's so simple. And cheap, considering that I grabbed a brake light out of a skylark ages ago then didn't know how to wire it lol. Definitely doing this.
