I swapped a 200-4R to a TH-400 in my 86 Cutlass too. I pulled my Th-400 out of an old Olds 98. I had the transmission builder convert it from a long tail to a short tail. I had to have 3/4 of an inch or a full inch(can't remember exactly), cut off of my original driveshaft because the drive shaft was too long. I used the yoke from the donor car that I pulled the TH-400 from. I too made the mistake of cutting the yolk thinking it would fix the problem but it didn't.

Also another problem you're gonna run into is, you're gonna have to adjust the neutral/safety switch so that your reverse lights come on in the proper gear. Also you're probably gonna have to bend the rod that goes from your steering column down to the side of the transmission so that it doesn't hit the firewall when you're putting it into park.
