That' pretty cool. I know a guy that can do.
As it turns out, there are windshield specialists out there these days. Some even come to your house for the job. I would try to find one and have it removed with their help, leave it out until the roof is repaired, and then call them back up.
A buddy and I tried to take the windshield out of his Mazdaspeed Protege using a guitar string to cut the seal. We cut the windshield. O_O
Luckily we were replacing it with a polycarbonate one that he made.
that' pretty awesome. I know a guy that can do glass. But I would habe to have something for the window to go on lol

As far as the windshield I would remove it myself and have a windshield installer come out and install a brand new one, the difference in clarity will be night and day if that is the original one.
I will when I'm ready. I already looked into the prices.

If the roof is the worst part of the car, hopefully none of the A/B pillars are trash. It's easy (comparatively) to replace a roof skin, than have to take out all the glass and repair window channels.

Inspect the car to see where the water went that ate through the roof. You might be better off finding a Malibu coupe, much more commons, and swapping the Pontiac pieces (and *ahem* the portion of the firewall with the VIN). Or, piece together the front half of your car with the back half of another coupe. For example, RibbedRoof is creating a 2-door wagon. If he has not pitched the back half of his donor coupe, perhaps he would consider selling it to you. Especially if the frame is usable on your Pontiac.

you might be money ahead to find a similar year Malibu and steal its top or put all the Pontiac parts on the Malibu body. .

Except a Malibu quarter is different than a Lemans quarter at the quarter window, so it becomes real obvious when this trickery has been done.

IMO, full top replacement from a donor (assuming rest of car is decent enough to save). Piece of cake for experienced bodymen.

Buddy parted out an El Camino with the same disorder, I was sure the floors were going to be gone when he drug it in, but they were good, despite vinyl top having rusted away pretty much all the roof panel

Hate to say it, but I wouldn't put a gallon of gas in that car until I verified the frame and floors are solid.
If it needs work there, plus trans work, suspension, (engine?) dash, interior plastic, carpet, seats, and a new top, I feel you may be putting good money after bad.
If the frame and floors are pretty solid, then resurrecting this car becomes a possibility.
With a roof like that, you will also want to inspect the rockers and up where the door hinges bolt in. I had pin holes in a roof and it just trashed the entire door opening due to all of the water. Floors were next in the rust food chain.
