This could be your problem. On a 2 post lift, the front will droop, more if the engine is in the car. I would put it on it's wheels, rebuild the hinges and realign the doors. These cars are very flexy.

I just don't think the doors can be aligned. If I align the doors to the quarter the bottom gap will be off.

have you put a long straight edge along the rocker to see if it's bowed?

Thanks guys for the help so far. This is really driving me crazy. The bottom is not bowed out and the ttop seems to fit fine. I'm really starting to think the frame might be the problem. The rear pan was also out of the car. He did the rear pan first the left pan then right. The rear pan is the part I'm woried about, I just keep wondering if the rear portion saged down with the rear pan out. I just makes no sense how the rocker has no signs of problem, the ttop area looks fine, no buckles or problems on the quarters but the jam area is off. I'm lost. I'm just thinking of the rear frame is saging down and pulling the body down with it. I'm going to have to mess with it this weekend.

To properly align your doors you are going to need to haul the front fenders off your car, makes it so much easier to get at the hinges. There is alot of adjustments to be made with the hinges to get the doors perfect. The hinges on the doors have up/down and side to side adjustment, I have seen some with door shims used to get the gaps perfect. The hinge on the body (A pillar) has adjustments too. The door striker also has adjustments. It is a major PITA getting the doors lined up perfectly.
I would start with new pins and bushings, cheap and easy, and should cure your problem. Good luck.
