Check how the pump gets power.

I once had an electric fuel pump wired up so that it gets power via ignition power. nTurns out, it was getting power but when I hit the brakes, it lost power. So it ran for an additional 30 seconds and then... kaput. Took me a while to figure it out. It was always EXACTLY 30 seconds till I had no more fuel.

So in your case, you might be getting ignition power briefly, but then it loses power once the car is running. Get a voltmeter and make sure when the car is supposed to be running that it still is getting 12 volts.

Kinda sounds like the pump is only running for the priming cycle. Hot wire the pump to be sure it has continuous power and see what happens.
