Check how the pump gets power.
I once had an electric fuel pump wired up so that it gets power via ignition power. nTurns out, it was getting power but when I hit the brakes, it lost power. So it ran for an additional 30 seconds and then... kaput. Took me a while to figure it out. It was always EXACTLY 30 seconds till I had no more fuel.
So in your case, you might be getting ignition power briefly, but then it loses power once the car is running. Get a voltmeter and make sure when the car is supposed to be running that it still is getting 12 volts.
