Anyone use one of these aftermarket heat only boxes?

I would consider just putting a notch in the AC case if you need the clearance, I can't count how many times people rip out the AC because they say they never use it, saving weight etc. then later on (sometime many years later) regret that now they don't have AC.
When I bought my Regal project one of the requirements was having an unmolested AC set up so I could have working AC in a Gbody.

I totally understand what you mean. I see lots of cars that I would pass on because of the hacked up a/c systems.

Either way the box needs to come out because its broken underneath and also it should be resealed. And no matter what I want to have a clean, functional, factory appearing setup.

It is still a lot less work then trying to modify an aftermarket case to work for heat only and have all of your functions still work correctly.
If you are removing the box fiberglassing the hole should no be too difficult.

Yeah it shouldn't be too difficult to repair once it's on the bench.
