Stereo Problems

I have been having an issue with my system every since my battery died this past tuesday. The system consists of:

Alpine CDA-7893 HU
2 Clarion 3.5"
2 Clarion 6x9"
Old Jensen 400 Watt 4 Channel Amp
Ollllllllder Pyle Driver 12" Sub (In a 1.13 Cubic Ft. Ported Box)
Olllllllllllldest Urban Audio Works 300 Watt 2 Channel Amp (Bridged, temporary until the Kenwood I have is fixed.)
Also a 1 Farad cap.

The problem is that ever since my battery died, the system will play as normal for about 25-30 minites, and then the subwoofer will stop working completely and the other 4 speakers start to sound like crap. However, if I press the tiny reset button on th HU (which you are supposed to do after changing the battery or it dies......which I did), then it will play as normal for another 25-30 minutes. I'm beginning to get a little frustrated because I really can't think of anything as far wiring goes that it can be. At this point I guess I might have to start my search for a new HU.
 
Before you go buying a new head unit single out the components of your system. install only the highs and the amp for the highs and run them as you did when you had the problem. Do the same for the subs. It sounds like a problem with the head unit but this should rule out or point out any other possibilities. Sounds like you're starving the amps. You wouldn't happen to be jumping the remote or rca's from the sub amp to the highs are you?
 
Sounds like the amp may be over heating and shuting down. Try it without the amp connected.

What exactly do you mean by "jumping?"

I thought it might be that too, but even when the sub stops working the amp stays on. Also, even after sitting in the parking lot at work for 5-6 hours it still didn't work.
