If the alt is a stock replacement, they usually don't start charging until they see 1K rpm. That's why when you first start it may only see 12 ~ 13V (fully-charged battery is 12.6V). Most folks don't see this unless they have a gauge and it's accurate and as most tap the accelerator / gun it right after startup it's a non-issue. And if the idle goes to low the voltage is going to go down, more so if accessories are on. You can also do a battery load test on it and the charging system - the local Auto Zones do it for free and they can test the state of the battery and the charging system. If the wires are crusty you can run new or clean & hope for the best.

For your lean misfiring and timing woes I hope you are taking notes with all these changing - seems like you're doing quite a bit and had it somewhat dailed in at one point.
 
well, i got my alt hooked up so it kicks on the regulator normaly now, i got my timing set at 14 degrees at idle (650) and about 31 degrees at 3000ish it seems to be running the best like this when it warms up it idles about 650-700 in gear and 800-850 out of gear, and im pretty sure my start up issue is a choke deal i got it a little better (good enough) haha anyways, i think i got a short to ground somewhere i got some resistance between the power and ground, and i have a 12v ignition wire running to my choke/and alt that seems to have the most resistance in it so i think my isssue is in there but i cant find where that wire is running from (someone else did it before i had it it seems to dissapear under the heater area) but im about to hang it up for the winter gotta put it away before the snow starts flying.

i dont think that should be causing a vacuum leak, it should only suck when your on the throttle? its ported vacuum, so that shouldnt be an issue im pretty sure, but i can try it. yeah it is a new alt. its a 94 amp. it was for the oldsmobile so i loosened the bolts and fliped the mount around to use on my chevy 350 i dont think that should make a difference though, i was thinking theres maybe an issue with the regulator? my idea i thought for it was a smaller pulley for my alt? how do you think that sounds?
well an alternator should barely be charging but off idle it should be close to a large output. the only real time you are going to get full output is when your batt is gettin low or you have higher than normal resistance in something. it sounds fine to be but if you still think it should be higher look up the alternator that you got and look at the output readings and see where they should be
