How are the door pins and hinges? This could cause the misalignment. This body guy I spoke says to align from back to front to get it to line up. I wish I could offer better help but I did what he said when I assembled my car after putting it back on the frame.

The hinges are the originals bit they have new pins. I tried your method and I think I got them about as good as they can be. Thanks for the tip!!
 
I'm sure you probably did but did you do the pin bushings as well? I don't know if you have your car on jacks stands but when I tried to align my car the first time it was on jack stands and the front of the frame sagged down a bit and that was a big issue with lining things up. I guess what I'm trying to say is if it's on stands make sure it's on the ground for a few hours or a day so it can settle out. This was a big help for me.

I have poly bushings and had to trim the mounts that sit between the door and fender to have the fenders meet the frame. It may not apply for your car but something to look at just in case.

Yes new pins and bushings, the car is not on jack stands it is on its wheels on dollies. I think i may have to do the same with my bushings because I tried to put my fenders on and I had to have a million shims under the rad support to get the fenders remotely close. Kinda has me worried.
 
Holy!!! That's a huge difference! Did you only do the 2 mounts at the front of the frame? What did you use to cut them?
 
Small update, I made a little bracket for my line lock and rear proportioning valve, also made a couple of the lines.



Hopefully tonight I can get the remaining lines all finished up, I want to remove the front body mount bushings as well and cut them down as suggested by V8 Rumble. Possibly get the rad cradle mounted and the fenders on also.
