slight surface rust in lifter bores

So I got my block back from the engine shop. Cleaned all the oil galleys, painted the lifter valley and the timing chain area with red glyptal, taped the entire engine off and cut around the gaskets before painting the outside with KBS motor coater. Today I washed the block, dried with compressed air and used wd40 to coat the machined surfaces. Problem is I have what looks like slight surface rust in the lifter bores only, nowhere else. What do I do? start all over? Did I do something wrong? Any help would be appreciated.
 
rifle bore kits have a nice brass brushes that you can use in your drill with a bit of transmission fluid to clean it up
 
If it is only a very light surface rust, which would be very typical after just washing the block, then I would try just using some penetrating oil on a soft lint free rag to see if it comes off. I personally would not want to do anything that will remove metal such as honing at this point.
 
Thanks for all the input. Did not see your post 565bbchevy until I came back in from the garage, but that is what I did with some marvel oil and lint free rag. Just did not want to have to rewash the block and start the process all over again.
