I think that issue can be overcome with body work. I'm not right there looking at it and might change my mind if I was, but I think I would start with puting a tack weld at the inside corner where the front of the A pillar turns inward for the windshield opening and then hammer and tack weld to get it in alignment. Then I would body work it with metal to metal and then finish with Rage Extreme.
I was also thinking maybe a little hammer and dolly work to make the a pillar better flow into that curve. Then finish with some filler etc. And just do a little build up with the metal to metal on the A pillar toward the roof line onto the top. Or like Mr Jack said and let pop do a little metal filler line there and file down then filler.
 
This one looks a little bit different. 85ss/85gn has this one. He said I could get it. Thoughts?

It's hard to distinguish by the small pics..but honestly, it might be the same as what you already have.
I think with what you have can be worked out to fit...plus some All Metal and finish filler...pretty much what you said and what Jared suggested.
Looking at it from pictures and/or being there in person, your perspective can vary.

The lines on the A-pillar might be narrower.

Got home from work with plans to work on roof. Helped pop set the dwell on his 66ss. While there I looked at roof skin a little. The curve at windshield is not quite as proud as it looks in the pic. Still the couple of inches of a pillar on skin seems to missing that body line. Going to do a little more fitting when I get the rest of skin off of drip rails. And counted the trim clips-8.
 
Also found this one on here from a member. Whole roof. Don't need the b pillar part as mine is coupe and doesn't need that part, I think???? Could attach it at factory seams with no flanging in middle of roof. Not a bad price and greyhound shipping. Opinions?

An entire roof would be nice. It looks to me like that body line stops at the a-pillar the same.

Yea the whole thing would be nice. Factory seams. No flanging. What about the b pillar Jared? That one has b pillar and I don't think mine does.

If you aren't sure the roof skin is the same, then I would pass. Don't all Malibu's have a b-pillar?
 
Also the back of my roof at top of back glass has at least 3 holes in it. I can see those and haven't even took paint off back there. Maybe more of the same expanding foam in there. Lol
