Took a couple hours to get the factory sealer off the outside of the box. That's some messy crap. I used thinner and 0000 steel wool and got the outside very clean and sealer free. I'm going to scotchbrite the top and bottom pieces, wipe it down, put on my new sticker and shoot on some urethane clear with my touch up gun. This way it will look like it's freshly armour all all the time. Also got some wire loom that's the woven newer style instead of the old accordion lookin stuff. I bought 3 different sizes. I'll use it on the wiring harness under the box and all of the underhood/engine harness. It'll update it and still look stock. The heater/ac box is so large that I want it to look nice with the hood up
 
When I did my box, I took a ton of time just like you, cleaned it all with soap then thinner, scuffed up the outside of the lower, and painted it black base-coat and clear-coat with a flattener to give it a less glossy look. The plastic I kinda polished up to look new.

Then, I used 3M strip caulk and redid the entire assembly, this stuff will never get hard and is perfect for this. It is now air tight where is should be. I also filed out the drain holes under the flap so there was no lip for sediment to start building up on.

For installation, I used a new gasket from g-body parts, but also taped the perimeter and used black 3M seal sealer around it. The tap allowed me to make a perfect seam. The foam deteriorates over time. I used strip caulk under ever bolt too to fill up the massive holes the bolt go though to mount the box to the firewall.

As far as that door, I'll get out there tonight and check it out and snap some pictures for you.
 
the rubber seal is soft and pliable, and doesn't appear to have any tears or anything.

I ended up having to replace that flapper door due to a deteriorated seal. That was the cause of one of my interior leaks. It seems that the seal is bonded to the flapper door, and they do become brittle and break apart..

Your information is priceless to me. I got a lot of info from your reply. After talking to you on the phone, you got me steered in the right direction. Thanks man. You definitely saved me from pulling this thing apart again

Glad to be able to help any way I can.

A few pics of mire I painted, I think the flattener helped make it correct looking, rather than a high gloss.

I'll look for those other things tomorrow.

After spending time on the LH Salon grille and putting chrome vinyl on it, I have decided to change both grilles. I was going through big boxes in my shed and found these two Olds grilles. I don't know what year they are or even what specific car they're from. To tell the truth, I don't remember even getting them. Looks like I'll have to bevel the edges of the header and use L brackets for mounting. I like the look better and the chrome will polish out real nice. I polished a small spot and am impressed. The sign shop told me that the vinyl on that Salon grille would not last and to never go through the car wash. I was worried about driving at highway speeds. If it ever came loose it would probably fly off. Anyway, after some polishing and respraying the inlays satin black, I think they'll look super nice. What do you guys think?
