pulled my carpet out and found 2 small spots where rust went thru the floorpan .. do i patch it or replace that whole side floor pan ? this is new to me ! suggestions?

If it is real small, clean it up and fix it with seam sealer.

is there some sort of sealant / coating whatever i can put on the floor ?

Lots of guys paint the floor in their car.
I think something you could brush on would be ideal since your car isn't completely disassembled. Some use POR15. Scott is the resident POR15 expert on this board so I'll defer to him on that subject except to say that the prep is everything and don't get it on you. It would be convenient since you can brush it on.

Another idea for you is to prime it and paint it with good old brush on Rustoleum Enamel. It's cheap, easy to find and forgiving. It can be a little slow to dry in high humidity. I used it to paint my frame. I would first wire brush any scaly rust. I'd then vacuum out the floorboards. I'd then clean them with something like Simple Green. I'd then scuff the existing paint with a red scotchbright. I'd vacuum again and then wipe down with paint prep spray and blow off with compressed air. Tape up the car as necessary. Then brush on Rustoleum Rusty Metal primer. I'd wait a day and brush on another coat. I'd wait a day and brush on a coat of Rustoleum Enamel in the color of your choice. It doesn't really matter since it will be under the carpet. I'd wait a day and brush on another coat.

The primer.....

I use throw away plastic paint trays and a good Purdy brush. Clean the brush and amything else up with mineral spirits. I found the Rustoleum to be forgiving of dirt and easy to work with. Hope this helps.
